In short, the rating is defined as an average of the clubs' performances, and the big nations generally have one Everton, Osasuna, Rennes or Sampdoria dragging them down. Romania had both Bucharest sides win a load of games in the UEFA Cup, thereby dragging the average skywards.

Romania have a load of teams doing well in the UEFA Cup, who wouldn't do well in the European Cup. But because there's nothing in this system to take into account the gulf in quality between the two competitions, Romania are rated the top nation in the European Club Football rankings.
Here's very vague and rubbish example:
Team X wins the Premiership with 80 points.
Team Y wins the Isthmian League with 90 points.
Team Y are thus considered the best team in England, because they gained more points.
