Ganguly did a lot for Indian cricket and was a fine captain IMO. However, how could you look past Waugh?

Waugh has a better record overall.
Ganguly vs Waugh head to head, in the two Border-Gavaskar series they both captained in:

Ganguly: 3 wins
Waugh: 2 wins
Draws: 2.

Sure, Waugh missed Lee in '01 and McGrath in '03, but if you're so reliant on key players, theres a case for questioning your captaincy skills. Ganguly missed Kumble in '01 too. Ganguly had the inferior team of the two in both series.
