I'm pretty sure that there's a law that says that as a batsman, if a bowler's ready, then you are (within reason, ofc).
I think you're right. Certainly someone on cricinfo agrees with you.

Apparently Morkel was running in regardless in his last over, and quite right too imo.

I just back away if someone bowls (or serves for the same rule in tennis) before I'm 100% ready.

Good luck with that, but if the rules say it's up to the batsman to be ready when the bowler starts his run then it might not be the best strategy, especially if given Trott's track record. I wouldn't blame the bowler for keeping on running in and bowling to Trott anyway. Perhaps after a warning that he intends to do that as a matter of courtesy.
