So, does Clarke keep Johnson going with a 5 over spell, or move on to Marsh/the spinners early to keep him in that 'shock factor' role? Not having that genuine third seamer will surely change their plans somewhat.

The whole point of picking five bowlers is to have him as a shock bowler, really

Yeah, definitely. More in terms of how best to utilise the new ball on this deck, tbh. You don't want to burn Johnson out, but neither do you want to waste the short period of conventional swing on offer.

Having a genuine third seamer means there's no trade-off to be had there; going with a 2+2 attack with Marsh as the third seamer does, to an extent.
