Wagner is a different breed.
Both have a similar match factor, Kapil actually wins if you remove Bangladesh and Zimbabwe. Wagner has the higher WPM but Kapil's longevity balances it out for me.
Wagner also didn't have to play much in the places where he wasn't good like Asia. His record there reads 5 matches 8 wkts @48.625. Played 41/64 games at home. Between the two, there isn't much but I'll go Kapil.

Wagner bowled only 2-3 matches with the new ball and bowled 45 out of 64 matches as a 2nd change and 3rd change pacer.

That's because he wasn't good with the new ball. That's his fault. His strength was to bowl tirelessly with the older ball, short in length and at the batter.
