Are we considering all the players in their peak form?
Hard to say, considering a few people here are only looking at post 2018 stuff for India which is when some of our batters fell away while others began rising and some new bowlers came in as well. And India has had a lot of chop and change where players have come in and out for various reasons, so I don't think we've gotten anything fully defined as to a hypothetical Indian (or South African) squad. Only thing certain are that we know some certain picks that got some discussion.

If we go by achievements, then Kohli’s India.
If we hypothetically put them on a field and simulate the result via cricket captain or something then definitely Graeme Smith's Saffers.

Kohli's team is all heart.

I don't buy any potential argument when we have actual results in the records. No team wins based by how many hypothetical runs they score/hypothetical wickets they take. Dismissing Kohli's India as all heart is dismissing their cricketing abilities and pretending they just imagine wins because they want it so much.

Surely this has run it's course. Kohli's team has better results, Smith's team might have been stronger but faced stronger opposition. Seems everyone can agree on that and picking either is a reasonable choice.

But not England they suck
Yes, if by better results you mean cumulative wins of home and away.

We can all agree that India have been overwhelmingly better at home and SA have been better away from home.

SA won series in Pakistan, Sri Lanka, NZ, WI and twice in Australia/Eng in their peak time whereas India have won twice in Australia, WI, and Sri Lanka thus far. By this year they may add SA and Eng to the list.

India have been unusually competitive in both SA and England though. Which is a pretty big deal given how different conditions are.

Their competitiveness coincided with the weakening of both teams frankly. They lost to stronger versions of these teams in 2018.

And I don't see being competitive as much of an achievement if you are already the no.1 side in the world. Having said that, if they seal both series, they do deserve credit for that and I wouldnt find the comparison with Smith's SA that unfair

For a SENA team to "conquer" the subcontinent all they have to really do is win in India. BD and Sri Lanka are usually pretty weak, comparatively, and often rely on extreme pitch-doctoring to be competitive.

Whereas for India to "conquer" SENA they have England, Australia, South Africa and New Zealand too which are all usually pretty strong teams. So it's a lot harder for India than it would be for South Africa
