I definitely don't agree with this idea. If he's making a bigger overall contribution to the team, what does it matter whether it's through batting or bowling? He could be making an extra 30 runs per innings over Lyon, 60 more runs every test. That's going to make a big difference to your team's chances and if you just treat it as a tie-breaker you're not doing your job as a selector properly.

The general point is sound though. I think picking him was a mistake that came off and given that he's clearly not fully fit he shouldn't be playing this test either.
Bowlers are judged on wickets and bowling contribution. The batting is only a factor if the bowlers are at the same level. IMO Lyons the better bowler right now and that's what we need. If Agar has an injury it will be easy for the selectors to give him a rest.

Lower order runs are very important, there is no point pretending otherwise.
